There were several factors in the decision. President Theodore Roosevelt was a strong proponent of redesigning American coinage which, with a few notable exceptions, had featured various images of Miss Liberty on every denomination. Several coins including the cent hadn't been redesigned for decades which made them particular candidates for Roosevelt's interest.
When plans to honor the centennial of Lincoln's birth started to take shape, new designs had been chosen for every eligible coin except the cent. The Mint decided that Lincoln's portrait should be placed on the penny as part of the centennial. They hired sculptor Victor David Brenner who had already created a well-received medal honoring Lincoln. Brenner adapted his design for the new coin and production began in mid-1909.
