After you get all the Badges and beat the Elite 4 you will have to find and bring the Ruby and Sapphire Gems to a Machine on 1 Island on fire red. then deafeat the elite 4 on Sapphire, ruby or emerald. then It will work. And, to improve on the last person's answer, the pokemon are all the same in Emerald, Ruby, and Sapphire--they just have different moves. So, if you have Ruby and Sapphire as opposed to Emerald, rest assured--the answer is still the same.
