After beating mt battle you should be able to pick a johto starter and you will pick cyndaquil, Three get a cyndaquil from Pokemon emerald after totally completing the pokedex and then talk to prof birch and he will let you take one take cyndaquil. The first and second way are easier but if you can manage to do the third one nice job.
