The Super Missile is located in the Observatory in the Phendrana Drifts. It's right past the Research Entrance/Research Lab Aether. You have to activate the projector first and scan some of the planets. The Super Missile is located on the top floor, followed by a save station. If you don't know where the Research Entrance is, or you haven't gotten there yet, you can access it by going through the Ice Ruins followed by the Ruined Courtyard.
