You can only fly it once in the entire game, which is when you have to infiltrate the palace. However, you can play with it a bit as a special memory in one of the cities. Look for the assassins' creed symbol on the map but this is not a task. The machine cannot be generally used like horses unfortunately.
There are special memories in the game usually in towers where you can fly the machine. {eg-Tower where you saved christina's Child in forli}
In some point of the game, Leonardo da vinci will create it for you to test. You have to fly over arrows shot by thieves into the air to gain speed and altitude.
