From you ship go left to near the steps that go to Artifact Temple. There is a cave there, and in the cave there is a door that least to another room. The room after that is Frigate Crash Site.
If you are referring to the first metroid prime, then the underwater ruins you are talking about is probably the Frigate Crash Site. If you look on your map, you will notice that there is a small cavern behind your gunship with a door at the end. This will take you to the Frigate Crash Site. You will need to go underwater to cross the first room. On the other side of the room, there is a door that will lead you to the ruins, which in turn will lead to the Great Tree Hall and Phazon Mines.

You can access the Phazon Mines from the Frigate Crash Site which is right by the Landing Site where your gunship lies. You have to cross to the other side and go through the underwater ruins. There are at least two upgrades on your way there - a Missile expansion and an Energy Tank. There might be another, but I cannot remember.
