I have a Kindle and an iPod Touch, and this frustrates me too. On your Kindle, apps will automatically be updated, you don't have to do a thing. Unfortunately though, Kindle updates come out a couple days later than iOS updates. It does make sense though, MCPE (MineCraft Pocket Edition) is more popular on iOS than it is on Kindle, so the software with the most users will be updated first.
