well you got to go to sky tower which is east of pacifilog (or however you spell it) go to the top confront rayquaza (you don't battle him) he flies away then go back to sootopolis see a cut scene then you can battle him. He is water so if you started with trek watch out for ice beam the best pokemon against him and the trainers are electric like mantric GOOD LUCK :)
