The only two ways to save in the majora's mask is to either use the song of time and go back three days or, the way I prefer is to save at the stone owls that you first see at the southern swamp. To save on it first, you have to hit with your sword. Another thing you get to use the stone owls is if you use the song of soaring you can go to that owl. NOTE:YOU CAN ONLY USE THE SONG OF SOARING WHEN YOU MEET THE OWL IN THE SOUTHERN SWAMP!!!
