all you do is find a map room, and walk up to it. it will show you the map, and whenever you need to look at it, you just press the pause button.
To obtain the early Varia Suit in Metroid: Zero Mission, you must first reach the area known as the "Crateria." From there, navigate to the "Red Brinstar" region by backtracking through the map. Once in Brinstar, locate the room with the elevator leading to the "Kraid" boss area. After defeating Kraid, you can access the Varia Suit upgrade located in the room just before the boss chamber, which provides Samus with enhanced heat resistance.
A blue dot on the map screen suggests that a collectable item is in the room - such as missile expansions, energy tanks, etc.
If you are referring to the first metroid prime, then the underwater ruins you are talking about is probably the Frigate Crash Site. If you look on your map, you will notice that there is a small cavern behind your gunship with a door at the end. This will take you to the Frigate Crash Site. You will need to go underwater to cross the first room. On the other side of the room, there is a door that will lead you to the ruins, which in turn will lead to the Great Tree Hall and Phazon Mines.
After beating the Nightmare and acquiring the Gravity Suit, you need to travel backwards until you reach the bottom-right of the map in Sector 5, and use speed boost to break through the blocks on the right and make your way to Sector 4. From there, travel until you find the Level 4 security room and unlock red doors. You should then be able to return to the top of the map in Sector 4, and reach the Navigation room.

Save the game by finding the save stations that are scattered around the planet. Bring up the map by pressing z, and you can see them marked with an S. Then it's just a case of finding your way to them from where you are.
