it could take up to 24 hours. try making your villagers start clearing the blockage at night,then go to sleep. remember to set your speed at half and make sure that they have enough food.

First, you have to clear up the river on the top right of the map, then after you do that, where the water had been pouring into the sea, there will be a stone. Then get a villager that's an adapt scientist and an adapt builder and take them to the stone. They will patch up the whole and all will be happy.
