Which "dark dungeon"? You mean the Shadow Temple (or perhaps the Water Temple, since many people seem to have trouble with that temple)? In any case, if you're out of small keys, but there are still other small keys left in the dungeon, look at your dungeon map, and if you have the compass, you'll be shown the location of any remaining small keys. If there are no small keys left, it's likely that the only thing left to do is get the Boss Key. If you haven't gotten that yet, your compass will show where it is. Once you have the Boss Key, the only thing left to do is to go to the boss room and face the boss.
