In the canon version of the end of the game, the apprentice is dead. It has been confirmed that in The Force Unleashed 2, we will be playing as a clone of the apprentice.
Not necessarily the new E3 trailer makes it seem like the original apprentice is still alive, but there will be clones running around as well.
