The Stone of Agony is used to find hidden holes. When you approach one, the Stone of Agony will sense it and make your controller rumble, the more it rumbles, the closer you are. You can uncover these holes by using bombs for some, and the Song of Storms for others.

In the 3DS remake of Ocarina of time, it is played with the buttons or Touch screen, like this: A, X, Y, repeat. It is used to summon the steed Epona once you have obtained ownership of said horse and to make cows produce milk for you.
