you need to make sure you have Master Ball to get Latias which is hard because you might think you need it for for kyogre, but you don't. Save your Master Ball for Latias.
If you have used the Master Balls then use a Pokemon with Arena Trap or something ( Mean Look) to prevent the Latias/os from fleeing, then use that same Pokemon to weaken it. Catch with a cheaper pokeball other than the masterball.
-Well you can have other legendaries such as Groudon and Latios in Sapphire as well, they just need to be traded.
Also, I never got a master ball in my game and I have Kyogre, Rayquaza, Latias, the Regis etc. Ultra Balls work fine you just need patience.
-Edit- You can get a second master ball in Team Aquas base (cave outside of lilycove) its on the first floor of white transpor buttons you see
Its kinda hard to get into that cave when they close it after you beat team aqua...
