after manaphy leaves, do a few rescue missions then go to the lowest floor of the guild. You will meet team charm and they will ask you to go to aegis cave.

(I recommend you bring Pokemon with moves that affect other Pokemon in the room to win the final battle against regigigas)

lol. i had the same problem. once you have beaten all 20 chapters and you do the thing with manaphy,after a couple days you can go to the guild and talk to team charm

In Aegis Cave, you get the unown stones of ICE, STEEL, and ROCK, then talk to the pillars, defeat the three regis one by one, and that's the part IM stuck at.... AFTER THE REGIS.
