Well find out at the end of the game, but for now, let me tell you the story!: Since Gannon is always after Zelda, her guardian Impa changed her into a young boy who was a member of the Shieka clan. Zelda was hiding out as Shiek. Then, Gannon found "Shiek" (Gannon didn't know that it was Zelda) and he was his assistant for a bit. When Gannon found out that Shiek was helping Link, he discovered that she was Zelda and that's how she was kidnapped in this game. Zelda explains all of this to Link after he saves her at the end.
