In the original, there is only one truly bad guy in FF7: Sephiroth.

Arguably, Professor Hojo is one of the major bad guys too, being the mastermind behind many inhuman projects and experiments, and the murder of Aeris' parents.

In the various parts of the FF7 Compilation, there are many bad guys, depending on which part you are seeing or playing, and far more than three in each.

there are multiple "bad guys" in Kingdom Hearts. In the first one, there's Xenohort, who tries to bring all the worlds into darkness with his "heartless" (small black creatures) and multiple Disney movie villians in the game... like Hades and Malificent.

in Kingdom Hearts 2, there's Organization XIII. They are a group of people that plan to use everyone's 'heart' for Kingdom Hearts... (hense the name of the game). Obviously there are 13 people in Organization XIII. They are (and these are by their number) Xemnas, Xigbar, Xaldin, Vexen, Lexaeus, Zexion, Saix, Axel, Demyx, Luxord, Marluxia, Larxene (the only girl), and Roxas.
