Once you are able to enter the Clock Tower speak with the Kanno, the old man who lives there everyday. He will eventually say that he asked his granddaughters to come. When you leave the Clock Tower you will meet Cinnamon and Candy.

That's probably a glitch or something in the game. Something's wrong with your disk...i think. Depends on which Rune Factory you're talking about. Not supposed to happen on DS games or Wii games.
