On route 42 there is a trainer named "Fisherman Tully", he is standing at the waters edge on your left when you exit Mt. Mortar. If you talk to him after battling him and register his number, then come back 4 or 5 times to talk to him or battle, or if he calls you or vice versa, then about the 6th time he will call and say he has found something for you, and it will be a water stone! One of the ways I got water stones in emerald, is searching for the colorful shards under the water. There is a man on the outskirts of Mossdeep City, known as 'The shard hunter', who is looking for these shards. If you get a certain color shard he will give you a stone. There are different color shards, for the different color stones. If you find a red shard, you get a fire stone. For yellow, thunder stone. Blue, water stone. And green, leaf stone. So if you know dive, you can acquire these shards, and trade them to the hunter.

you can find water stones in the ship on route 108 in the bottom but it requires hm dive.

Also, if you have a Pokémon Pikachu 2 (you know, the thing that's related to the Pokéwalker before it was even invented), you can just talk to a girl that's in the Goldenrod Department Store. She's at floor 5F, the TM Corner. She should say, "Mystery Gift. With just a beep, you get a gift." Save your game and turn it off.

After seeing the Intro when you turn on Pokémon Silver, you should find the option "Mystery Gift" under "Options." Press A on it and it should now have a message. Put your Pokémon Pikachu 2 next to the Gane Boy Color in some way and press A on your Game Boy Color(Pokémon Silver). You receive a random Mystery Gift. If you're lucky, you can get the Water Stone!
