Where do you catch Mewtwo in Emerald version?

With a master ball. If you've already used your master ball for the legendary dog or something, tough luck. I guess you could buy about 200 ultra balls and hope for the best, but the best way is to use the master ball.

Where to Catch MewtwoGo to Cerulean City. There is a cave there to the left of the city along the water, you need to have a Pokemon that knows surf to get to it. This is the unknown cave where you can catch mew 2 along with many other rare Pokemon. Mew 2 is on an island in the water within the cave, you will have to go through the caves maze to get there. It didn't take me long to get to him, once you find him just use the master pokeball to catch him. You don't have to even fight him because he puts up a tough fight. P.S make sure you have some tough Pokemon because there are a lot of tough Pokemon in this cave, though I am sure you will have no problem since you did beat the elite four =)

Edit: Before this, you have to beat the elite 4. Then make sure you have caught 60 types of pokemon and get the national pokedex from prof.oak. Then go to island 1 and celio will say you need to fix his machine. then go to mt ember (surf to the top of island 1) and go all the way to the end. After you get the ruby, then go to island 4 and find lorelei. After that, go to island 6 and go to the bottom and you will find dotted hole. Bring someone who knows cut and cut the door open. Then read the braille signs and reach the bottom and a scientist will take the sapphire away. After that go to island 5 and find the rocket warehouse. Beat the last guy (he's so easy) and get the sapphire. Lastly go to island 1 and give the stuff to celio.

Mewtwo is level 70 and is very very strong.
beat first the elite four then go to cerulean city and go to unknown dungeon. hope it helps.

You can't catch it anywhere. You'll need to trade for it from Pokemon Emerald.
