The color of the seed is random, meaning you can not get a specific color. When the seed grows into a flower, if it is not the color you need, you will have to dig the plant up and plant another seed. Wait to see if that seed grows into the color of flower you need. Repeat until you get the color of flower you need.
A seed flower is called an ovule
never heard of it being called "Flower of the Seed" but as for "Flower of the Sea" it is because it resembles a flower.

A seed is typically found within the fruit or seed pod of a flower. After the flower is pollinated and fertilized, the ovules within the ovary develop into seeds. The seed is often located at the center or within the swollen ovary of the flower.
The color of the flower you get when planting seeds is random. You plant the seed, then hope for the correct color. If you do not get a blue Snap Apple the first time, dig up that plant and plant another Snap Apple seed. Keep digging up and planting that seed until you get a blue one.

The Magical Seeds aren't numbered so I'll list them all. One Bub-ulb is found in a hidden area on Mt. Rugged. The area is accessed by using a slide that launches Mario into the air. One Bub-ulb is just South of Toad Town Plaza, but only after you beat Chapter 5. Another is in the center wooded place of one of the areas in Forever Forest. Finally, there is a chest that lands in the jungle on Lavalava Island at the end of chapter 5. It contains an ancient piece of pottery which can be traded to Kolorado for the Magical Seed he got from the bub-ulb.
