The Captain's Quarters are atop the Hub to the right of Main Street. You will need the code (0516) from Mayor Crumb's office, and use Sprocket and the robot crab to restore the power to the Hub's elevator.
Get the robot crab and Sully's key at the Living Quarters building, and the Old Vine from the roof farther left. At Sully's, reactivate the robot Sprocket and then have him use the crab on the Hot Hatch below the Hub. Underground, use the old vine and solve the puzzles to restore power to the elevator. Climb the hub and take the elevator to Ziggs' quarters.

You cut the weeds blocking the door of the Storeroom far left of the island) with the Weed Whacker. The weed whacker is in Captain Ziggs' room atop the Hub, and must be attached to the Mech Walker (in the garage next to Sully's). Finishing the Mech requires the Mech Motor and Mech Crank.
The number you saw in the Mayor's Office is 516, so enter it as the four digits 0516 on the dials in Captain Ziggs' quarters atop the Hub. You can try as many times as you need to to enter them (try to stop early and let the wheels turn). The combination opens a secret room in the quarters.

The second (Drawbridge Key) is in the secret compartment in Captain Ziggs' room, which can only be accessed when you have Sprocket and the robot crab to cool the lower hatch cover.
