the red orb gives you the chance to catch groudon and the blue orb gives you the chance to catch kyorge.
You need to transfer Kyogre over from Pokemon Emerald/Sapphire, or trade Kyogre to your game from Pokemon HeartGold. If you trade the Kyogre to your game from HeartGold, you can talk to Professor Oak with the two of them in your team to get the Jade Orb, allowing you to catch Rayquaza where you found the other two.

Kyogre only appears in HeartGold. In order to get a Kyogre, you must trade one from HeartGold. The Blue Orb is a nice thing to have, but it only works in HeartGold.

You need the Blue Orb.
When you get the Blue Orb you have to go to Embedded Tower, which is on Route 47. When you get to Embedded Tower the Blue Orb would show Kyogre.
Go to the Embedded Tower on Route 47. When you go in, depending on what orb you have, either Kyogre or Groudon will appear there. Groudon if you have the Red Orb, and Kyogre if you have the Blue.
