In Halo 2, the elites were failing to protect the prophets. (Brutes were already joined with the covenant at this time) The elites wer e getting worse and worse and the brutes knew this. The chieftan used this as his opportunity to control the prophet into believing that the brutes could replace the elites, and they did. They both fought for the prophet, but the elites failed, being rejected by the prophet. In Halo 3, the elites befriended the humans to "destroy the covenant" but rumored (by a hidden audio log) to have only joined to fight the brutes. The Arbiter is the only one who believes the covenant is wrong and has fully joined with the humans. In Halo 4, the elites are fighting the humans again. Why? We'll see.
