According to Bungie during the development of Halo: Combat Evolved some of the weapons were 'rushed' causing it to have a pistol that behaved like an assault rifle and a rifle that behaved like a sub-machine gun.
In the same article they mention that in Halo 2 they aimed to correct such behavior by replacing the assault rifle with the newer 30 rounds one, remove the zoom option from the pistol and add the sub-machine guns.
In cannon storyline however supposedly the MA5B assault rifle you see in Halo CE is replaced with the newer more powerful MA5C that carries only 32 rounds but provides greater accuracy.

In halo reach there is some small moderations. The Rifle is slighty more accurate and has a new visual upgrade. But the assault rifle in Halo 3 is much better becuase it has more ammo (the rifle in reach only has 32 and the rifle in halo 3 has 60) and is the original version.
