I have been in the pool business for about 20 years now. From my best knowledge it seems to come from lakes or pond. It get transfered into your pool from dog in the lake/pond into the pool or bathing suits that have been to the lake/pond and then into the pool. Just remember to keep your lake suits separate from your pool suits. I always keep extra suits at my house for friends that come over to swim or have them leave there suits here so I know they do not get lake water into the pool. I know a lot of you are saying that "I wash my suits after we get home from the lake"..... this does not matter black algie does not die from a machine wash and dry. My wife and I are the only users of our pool and we've never been to the lake or river so I'd like to know how black algae got into my pool? - ttwotees

Black algae is very hard to get rid of You need to get down there with something an scrub the surface of the algae. this will damage it so that algaecides will be able to penetrate it Hit the pool with a suitable algaecide you will be able to get this at your pool shop and also try putting some dry chlorine in a sock and place it directly on the worst affected areas, leave it for a while and see what happens.
Usually it is an imbalance of chlorine or PH, which lets algae live in the pool.

It sounds like some sort of algae when you expose it to the pools water it brings it under controll.
My experience is that the stains will go away by themselves, through the effects of the chlorination of the water. Does not matter if the pool is a salt pool or fresh water pool. If the pool has a plaster finish, brushing the stains with a wire pool brush will speed up the process.

If it is genuine 'black algae' it is very difficult to remove without emptying the pool and gouging the black algae out of the pool surface. Other algae can be removed by shocking the pool, filtering continuously and brushing walls while maintaining a good sanitizer level.
