It depends,

I have fired real working versions of both, in automatic.

The MP40 is lighter and easier to wield than the Thomson, but it has a lower rate of fire and it shoots the 9mm parabellum ammunition which is no where near as powerful as the Thomson. Which means easier to handle recoil, but it's not as damaging. I find the weapon easy to reload, the magazines seem to just fit into the magwell very well and the cocking handel is easier for me to work with.

The Thomson is VERY heavy for it's size, it shoots the .45 acp ammunition which makes it a bit more jumpy than the mp40. It fires a bit faster too. It also has a selector lever for semi-auto and full-auto. I find the weapon a bit harder to reload because of it's weight and design, the spring to cock it is also a bit stiffer (but that may vary from gun to gun)

It's really preference. If you mean for power and accuracy (in semi-auto and small burst) then the Thomson is better.

The MP-40 is better if your looking for something a bit more controllable in auto and all around easier to work with (reload, carry, aim, etc).

Personally I'd go with the MP40, but it's up to the user. Anyway, in an emergency situation or war the gun that's with you is the best.
