What happens at the end of the Cirque du Freak series?

Hopefully you mean the ending of the second Cirque Du freak book "the vampires assistant". Its a lot easier if you just read it but it ends with The wolf-man ends up eating R.V.'s hands off (he runs away screaming "my Hands My hands!!) and ends up escaping and killing Sam Grest (Darren and Evra's new friend) and Mr. Crepsley convinces Darren that their is a way to 'save' him, or his soul/personality. and that was by completely draining Sam of the rest of his blood. ( He was technically already dead because of the wolf man) Darren did so and then officially became the Vampire assistant and he knew there was no going back now....

that's how book 2 out of 12 ends...

The climax is when Steve Leanord, gets bitten by the deadly spider Madam Octa, and is about to die, until his best friend Darren Shan becomes the vampires assistant to save his bestfriends life.

Darren Shan dies, because he kills himself after he kills Steve so that Mr.Tiny's plans will fail. Mr.Tiny then sends him to the lake of souls to rot for eternity. But evanna manages to convince Mr.Tiny to turn Darren into a little person. Darren then goes back in time and stops his younger self from stealing Madam Octa. After that, the vampire Darren sends his diary to the human Darren so that he could write a book. The normal Darren lives on without being a vampire and the vampire Darren moves on to paradise.

And the last book called sons of destiny. Whats sounds familiar about the word Destiny? Well that's right. Steve and Darren are Mr.Tiny's sons. Confusing as it is, you should just read it and figure out the rest.

MASSIVE SPOILERS

In the movie: Darren rescues his family and monkey girl friend.

In the books: Darren and Steve both roll into a nearby river and die, thereby defeating the possibility of the Lord of Shadows. Evanna fishes Darren's soul out of the Lake of Souls, and Mr. Tiny turns Darren into a little person. Darren goes back in time to when he first went to the Cirque, and intercepts his child self from seeing Steve ask Mr. Crepsley to be a vampire. This way, the universe will find some other kid to take his place, and Darren's soul can go to Paradise. He gives his diary to Mr. Tall, who will then mail the diary to Darren's older self when he grows up to get published into books.

Mr. tiny tells Darren and Steve that they are actually his children. Then Darren and Steve have to kill each other. Whoever survives becomes Lord of The Shadows. Darren kills Steve but then he doesn't want to be Lord of The Shadows so he says somethings that cause Steve to stab and kill him in the last few seconds of his life. Then he ends up in the Lake of Souls but Mr. Tiny gets him out and turns Darren a little person. But only one Darren can live, either the little person Darren or the real Darren. So before he dies, he gives his journals to Mr. Tall who will give it ti the futurally grown up Darren when he comes back to the Cirque. Then the little person Darren dies and goes to Paradise where he meets Mr. crepsley and everyone else who had passed on. :)
