That depends. 'Disinfect' isn't very specific.

If you are trying to clean a wound on a mouse, hamster or rat the best and safest way to do this is with warm water and a very soft material that does not leave lint behind, like a cotton pad (not a ball) or a makeup sponge. Once the wound has been wiped with water, you can use a solution of half hydrogen peroxide and half water to kill bacteria and disinfect the wound. Let the peroxide sit on the wound and fizz. Clean the wound every day until it disappears. If you see swelling or no improvement within two days, take your pet to a vet.

If your mouse or rat is filthy or smelly and you wish to clean it, there is shampoo available that is made specially for small animals like hamsters and rabbits. Using regular, undiluted soap or shampoo that is for dogs or humans on a small animal can go right through their skin and poison them, so you should avoid it if possible. If you can't find small animal shampoo at your local pet store, just washing your pet in warm water can greatly improve their hygiene and smell. Small animals are terrified of drowning, so the best way to clean them is by holding them on your lap on a towel, and washing them with a sponge and a bowl of water. If you must use soap, use only baby shampoo, and use only a drop in two cups of water. Be sure to rinse them with plain water afterward.

If you have caught a wild animal and want to prevent any risk of catching a disease from it, there is no way to just purge the animal of pathogens without veterinary help. There's simply no way to eliminate the risk that the animal is carrying a disease yourself, although rabies in mice and rats is extremely rare, and because humans and rodents are so very different, the diseases you can catch from them are few. If you wish to keep a wild mouse in your home for special reasons, such as finding a nursing mother and her babies you don't want to destroy or toss into the cold until spring, there are several products to use in the cage to repel or kill mites and fleas the animal may be carrying. If you choose a repellant, the animal should be kept outside or in a little-used area of the house, because when their fleas and mites jump off, you don't want them to be able to travel to your bed or bird cage and feed on you or your pets instead.

If you are adamant about keeping a wild-caught mouse or rat as a pet, a simple and inexpensive blood test can easily determine whether or not the animal is carrying a disease or bacteria which is harmful to you.
