Possibly a raccoon, or maybe a weasel. I don't know if you have any in the area but skunks are also known to find a way in and not just steal eggs, they will kill a chicken.

The chickens vent is the duel purpose orifice that passes both egg and fecal matter. There are pathogens that can contaminate the egg as it is deposited but there is much less risk of that than the risk of disease being spread from bird to bird through improper sanitation in the birds living areas. Good regular cleaning of the coop and scheduled disinfection will handle all but the most virulent of diseases.
