I bet the mom is somewhere near watching you. When animals with young see or sense someone/something approaching, they will usually leave the nest in an attempt to lure the intruder away from the nesting young. So. to answer the question: Don't do anything - just admire nature's wonders and respect the nest.

There could be many reasons why your new born baby rabbits are dead. Were they born in the nest and covered with fur by their mom? Are there other rabbits in the cage besides the mom and her new babies? Are there predators such as cats and dogs that could be scaring your mama rabbit and causing her to jump in and out of nest box and stomp the new babies? Are there too many noises and interruptions like children, loud car noises, etc. I need more info before I can give you a good answer.

They are making there own home. Don't worry. Although, if the mom is pregnant or has babies it will do it so the babies will sleep in it. Otherwise it just making a house.
