Give your bunny a litter box. It can be a cat's litter box. Put it in the bunny's cage. If the bunny already uses a particular spot, put it there.
(If your rabbit's cage is too small for a litter box, then it's too small anyway and you should look for something bigger. Rabbits need to stretch and hop! There are lots of cages in pet stores that are too small, so you have to be a smart consumer.)
You might want a second litter box for out in the room, if the rabbit has a spot out in the room that she likes to use, too.
Put hay in the bunny's litter box(es). Rabbits like to graze, so it makes them feel comfortable. It encourages litter box use, and hay eating, both good things!
Keep the box clean. Scoop out soiled litter often (daily or so); completely replace the litter regularly (monthly or so); and wash the box out as needed (at least once a year, or more often if the bottom is soiled). If it smells, it needs cleaning. Rabbits are clean animals and don't smell, if you keep things clean (and if they're healthy).
Don't use cat litter (clay-based). It is very bad for a rabbit's respiration, and if the bunny eats any it can lead to deadly illness. Don't use wheat or corn-based litterseither, because they're very unhealthy (high in starch). It's common for rabbits to nibble when they use the bathroom, so any litter material should be safe to eat. Safe options include:
- Store brands: Carefresh, Yesterday's News, Boxo
- Newspaper
- Hay or straw
- Aspen wood chips/shavings - many experts say not to use cedar or pine, because they may be toxic
- Wood stove pellets - often available in hardware stores - make sure you get the plain kind, not the kind with accelerant or other chemicals on them

Keep the environment quiet. Do not subject the rabbit to loud noises or sudden movement. When you approach the rabbit, move slowly and speak quietly. Train the rabbit to trust you. Hold a small piece of apple or another treat where it can be seen and smelled. See if the rabbit will come out of a hiding place to approach the treat and take some of it while you are holding the treat. Then drop the treat and pet the rabbit on the back or side so that the rabbit associates being touched with a nice treat. If you can put a rabbit in a small enclosed area that is safe, it helps to just sit on the floor calmly and let the rabbit explore and approach you when it wants to. Most rabbits enjoy having a large cardboard tube for a hiding place so that they are not always out in the open. Also, remember that some rabbits are friendlier than others just by nature. It may take a while to get a shy rabbit to relax and be calm around people.
