Often this is Mother nature at work. I've had this occur and the "stranded" kitten was ill or had a congenital defect internally and eventually died. It is sad and amazing at the same time. Once our Siamese pulled 2 of her kittens out from the group, we were able to nurse one, but the other passed that night. The one we nursed to adulthood ended up having a "cleft" palate. How Momma kitty knew this is beyond us.

They are either moving, the kitten she is taking away is dead, or she is abandoning it because it is weaker. They are probably moving, though, because mother cats move the kittens one at a time.

If your new kitten is adopted form another family it may just be trying to get back to them or If your kitten is not adopted it may just be very frightened, do you have another cat, that cat might be bullying it to stay away or Maybe it needs to get some peace and quiet somewhere.
