It would be best now to not breed this bunny for a few months to allow her to recover from the physical stress.
If you do decide to breed her again you need to check she is getting the correct nutrition and maybe even get some blood tests before hand.

They may have just been smaller than the rest and the mother rabbit may have killed it. There are lots of different reason, it could have struggled to breath or there may not have been enough room inside the mother.
a doe rabbit would never kill it's baby. there would be a possibility it would eat it if the baby was already dead. it is popular for the first litter of baby bunnies not to survive. also the runt (or smallest baby of the litter) has a better chance of dieing than the other babies.
More than likely it was ill or injured. There would be no real way of telling without examining the corpse.
