The '99 and '00 model year cougars featured a sunroof with a plastic weight bearing rail and shoe, this shoe has a very common tendency to break, seizing the sunroof in place.
This is an engineering flaw that Ford is well aware of, to the extent that they had the supplier of the sunroof assembly redesign the component for the '01 and '02 model years with an aluminum rail and shoe. Even though they did redesign the part though, they do not do replace the broken parts for free. You will likely be charged the full $800 for the assembly, and then $300-$500 for the labor to put the new assembly in.
You can use one of the newer assemblies in your cougar if you can find one, but they are not a commonly found item.

Take off the headliner and underneath you will find a motor for the sunroof. If you want to manually close it there is a Allen wrentch hole to turn it closed.
The Mercury Cougar blower motor is located on the firewall in the engine compartment. The blower motor can be seen on the passenger side of the firewall.

Connect the sunroof motor with the sunroof motor retaining bolts. Connect the sunroof linkage. Connect the wiring harness to the back of the sunroof motor.
Remove the inside door panel of your 1997 Mercury Cougar. Remove the wiring harness from the window motor. Remove the window motor linkage. Remove the window motor retaining bolts. Reverse the process to install the new window motor.
