Because the 3DS has a different messaging system called Swapnote. You can download it for free from the Nintendo eShop. It allows you to message friends using SpotPass, or other users using StreetPass.
The Nintendo 3DS does not have PictoChat. Instead it has SwapNote which has an e-mail type format rather than chat room.
Nintendo says they have no plans of bringing Picto chat currently to the 3DS.
