How do you open the door on the last floor in the Legend of Zelda Spirit Tracks?

this is for the compass of light.... the 'last floor' you visit in the tower. (really dude, be more specific... think how many 'last floor's there could be in this game.
presuming you mean last floor of the tower with all the phantoms of each type in the room, you need to go to the left hand side with link (where the two switches are) and get seen by the phantom eye. quickly run over the sand onto the other side and get Zelda to (as warp phantom) warp to the other side of the sand. step on both switches. this should open the door.
You may also need to open the first door, if you haven't already, so become a fiery sword-wielding phantom and light the two torches in front of the first door.
To get past the others, become wrecker phantom and stun them all as link runs through.

There is an easy way to get past the Phantom besides sneaking past when Zelda is talking to him. When Zelda is talking to him, strike him in the back, then tap on him to get Zelda's spirit in there. The other Phantom will crumple to the ground, giving you all that space to run around, but I think you have more important things to do than that.

you can see the fish stone heads, the first one is hidden on top of a rock, the other one is in the ocean hidden somewhere near the rocks. The last one is visible. To activate them, you have to toot the whistle
