Assuming you mean at the end...
The Chief, and the Arbiter were escaping on the Forward Unto Justice a human frigate that had gone through the portal on Earth to get to the Ark. However, when the Halo ring was activated, and subsequently destroyed, the slipspace portal that the ship was moving through collapsed while the ship was half way through it. The front half containing the Arbiter landed on Earth, However the back half exited slipspace at some unkown location. The Master Chief, and Cortana are both alive, but nobody know where they are.

The Halo games are about the Master Chief. Of course he's in all of them (Halo 1, 2, and 3), just not in Halo 3: Orbital Drop Shock Troopers, or Halo Wars.

in halo: combat evolved, Halo 2 and Halo 3 master chief is the main protagonist and, except in halo 2 where you also play as the arbiter, is the only playable character throughout the campaign. However in Halo 3: ODST you do not play as master chief instead you play as "the rookie" an ODST trooper and you play as the rest of his team. Also in Halo Reach you do not play master chief, but you play another spartan. Halo Reach is a prequel to the series
If you count Halo 3: Recon, but you don't play as the master chief on that.
Master Chief is the only playable character in Halo 3.
