All government agencies have their own office of "Inspector General" but the FBI would likely be the lead agency in investigating crimes against the Federal government in general. However, there are many agencies that have their own law enforcement arms (BATF - IRS - ICE - Dept of Interior - FAA - USPS - etc - etc) so it is difficult to answer this question with any specificity. The responsibility for prosecuting any such crimes would fall to the US Attorney's Office.
