3 Ways are much better, but it depends on what you are after. Stock car, stock speaker holes, 3 ways are better. Totally custom, multiple speaker holes, 1 or 2 ways are better.
reason being. as far as sound and music you have 3 dimensions High Low and Mid, a 3 way wraps all 3 into 1 self contains speaker, but its tightly contained, tiny tweeters, and not much bass.
If you have the space to play a 1 way is best. because you have a speaker that is designed for each signal. subs for your bass, and tweeters for your high voice and instruments, and your mids to bring them both together. if everything is separated you can aim your sounds where you want them, like tweeters, subs don't really matter that's why they are typically in the trunk and not mounted under the seats. so if you are just updating the speakers in you car just go three way, they are easy to install and typically replace your stockers fairly easy, instead of adding a bunch of other stuff to your car. I typically do 4 3 ways, 2 front 2 in the rear deck under the glass, and a single sub in the trunk(like a 10), and no amp. if I put an amp its a 4 channel and its going to my 3ways, and my sub will probably be taken out. it depends on what brand you're using, sony-ok pioneer-better, the German stuff like blaukpunct or Bose- much better, it just depends on the sound you are looking for. I rather hear the voices over the bass. so it sounds like the artist is sitting right next to you.
and obviously the more expensive the speaker, the better it will sound.
The difference is the number of actual speakers in the unit and how the sound is broken up. If I'm correct a 2 way speaker does Mid/Lows from the main cone and Hi/mids from the smaller cone. A 3way speaker has a tweeter (for hi's) a cone just for mids and a sub-woofer for the lows. This allows you to get a clearer crisper sound at higher volumes with less risk of distortion.
The more speaker cones, the more the sound can be separated into the different sonic ranges, the better the overall sound quality.
A one way speaker delivers all the frequencies of sound in one, a 2 way speaker divides the frequencies of the sound.

The easieast way and probably the safest to buy an adapter from 6x9 to 6x8. Also you can cut out a form from a acrylic sheet so you can fill out empty space between speaker and a deck and install speaker with 4 screws.
2 tweeters, 2 in the front doors and 2 6X9's in the back. The extra 2 speakers are just 2-way speakers in the 6x9's, instead of the rear being just the woofers, they have a mid-range included in the Bose option
6x9 inch Actually you are correct by answering 6x9, however, you will also note that just any 6x9 will not work. The speaker basket in the door is designed for a low profile speaker or one with a very small magnet. This should be understood if you plan on using speakers with larger magnets. I found this out the hard way.

5 way is the amount of speakers that the system has connected to the receiver unit.
Coaxil speakers share one coil, magnet and drive piston whereas a 2-way speaker has 2 individual coils for the speaker and tweeter which make for generally better quality.
4 way speaker will have 4 voice coils - bass, mid range, high range and a tweeter. 2 way will have 2 coils.
There MUST be some sort of amp powering the sub. An amp gives you power much like if you plug a light into a wall outlet. Hopefully there is a second 4-channel amp powering the speakers... Also, are you listing rms or max power for the 4" and 6x9" speakers? What sort of power is being run to the speakers also? Your question needs to be more specific to be able to answer it properly.
The original speakers suck. I replaced them with some 6 x 8 Alpine 2-way speakers. Big difference even with stock stereo.
6x9 Two Way Try to use Toyota speaker adapter plugs so you don't need to cut wires and mess the electric system up. You can get them from Ebay or Amazon.

If you go to sonicelectronix.com you can enter in the vehicle you have and it will tell you the size of your speakers and where they are located. it is very usefull. the site also has pretty good prices on name brand speakers. my dyansty has 6X9 in the back and 5 1/4 in the front doors. it also has what look like speaker panels on the dash but there isn't any speakers in them. yours might be the same way add on : there can be speakers in the dash they are 3 1/2 inches round and did come in some models any brand can be used in there
