The purpose of both the Eloi and the Murlocks was to show a divergence in the human population that were (ultimately) a degeneration of human civilization below a point that defined our humanity. The two were meant to be polar opposites and it was simply the luck of the draw that the Eloi got supra-terrestrial and beautiful. To be their opposite them the Murlocks had to be sub-terrestrial and ugly.
It should be pointed out that both were successful to the extent of being to perpetuate their species and that therefore both modes of existence were perfectly valid even if we find the Murlocks to be a bit more unpleasant.
