It'll probably not be all right. Rabbits reach sexual maturity at 12-13 weeks, a little later for larger breeds. (Disagreement: According to Wikipedia, rabbits reach sexual maturity at about 6-7 months old.) In the somewhat unlikely event your rabbit is definitely pregnant at 3 months (which is 12 weeks), she will not really be prepared to deal with this. Even if she and the litter survives, you may need to hand-raise the kits or they might all be dead. If you have to hand-feed, a general guide is to feed about 2 times per day (nighttime is when most rabbits feed) and use kitten formula as it is closest to rabbit milk.
If your bunny is domestic, you should take it to the vet. Termination of the babies may be possible by spaying the bunny if the fetus are young enough. Your rabbit-savvy vet can also tell you what you need to know to take care of a pregnant/nursing mother and babies.
