I can understand why you're confused but the only time in the series that a surgeon wore a pair of blue scrubs is when Turk was to repeat some of his work because of a broken arm, and when Turk's mother was in town and she said she would prefer him to wear blue scrubs, then later in the episode he's wearing blue.

Scrubs are generally made of cloth and spandex. They are designed to be loose fitting so the medical personnel in them can move around easily, and stain resistant, which makes laundering easier. Scrubs worn during sugery are usually made of plastic-type material and are not owned by the medical workers. Surgical scrubs are generally owned by the hospital and stored and washed there.
