When you first start the vehicle, it's running in the "open loop" mode....i.e. the computer is not yet being fed input from the various sensors and runs in a default mode. This is okay when the engine is fresh and clean but with wear and crud buildup on a higher mileage engine, the default settings no longer cut it. As the engine warms to operating temperature, the system goes into "closed loop", the sensors begin to do their job and the computer adjusts mixture and timing for optimum performance.

Is this when in idle? Perhaps you need to replace your spark plugs, maybe if it is fuel injected, you may need to clean the fuel system.
There are many ways you could cure a rough idle. You must first diagnose why the problem started in the first place.

Seeing as it is a diesel engine it has to warm up first in the colder weather. You say that you are starting the engine early in the morning? Well the black smoke may be caused by he motor being cold or simply by the fact that it is a big diesel engine. The rough ride you are referring to is caused by the motor being under-heated, and then as the engine heats up it smooths out.
Starts hard then it rough idles for a short time then smooths out but when you give it gas it miss fires and bucks and does not smooth out.

I have 1998 a Lincoln town car with the same problem.. It idles rough when you start, then smooths out once it warms up and you give it gas. From what I am reading its either an oxygen sensor or you have vacume leak in one of your hoses by the manifold.
Does it have a Carb.? Choke sticking and running rich could be your throttle posioning sencer is starting to go drive safe

I believe you are referring to EROSION. (Erosion, Eroded, Eroding...) Erosion is when forces like the weather wear away at the Earth's surface gradually.
