Just a normal default minecraft server has no permissions whatsoever and you can't change that (you can get the default server on the minecraft website). A bukkit and Tekkit server can and most do, although every once in a while you may come across one that doesn't. I did, although almost as soon as I joined I was kicked.
The RAM is only assigned while the server is running. If the server is not running, it is not using any RAM, you didn't 'reserve' the RAM and stop anything else using it, just specified the amount the server will use while active.

It really depends on the server. In some Minecraft servers you can use duplication methods to gain unobtainable items (if bones or bonemeal really is an unobtainable item) while others either don't have any or you have to collect them yourself by killing skeletons.
