It's really because Vatican City chooses to be a permanent observer at the UN, instead of a complete member.

Clarification:

The Vatican is not even an observer to the U.N. The Holy See, which is part of but not the Vatican, does have observer status however.

The vatican is nothing more then a church. Even theocracies such as Saudi Arabia have actual populations. Saudi Arabia is not a church but a nation unfortunately runned by a church as its' government. But it has an actual population. The vatican is purely the headquarters of the Catholic religion. For it to be considered a nation is like having the Lutherans being considered a nation. So, it is good that the Vatican isn't a member of the UN but it should not be recognized as an actual nation state.

Clarification:

The Vatican is an independent country as it meets all the elements of a nation. The Vatican tries to remain a neutral nation and were it to be a member of the U.N. it would be required to vote on issues and would not be considered as neutral. The Holy See does hold observer status in the U.N. but can not vote.

It is the smallest country in the world, just 440,000 square metres. It is a city state. It does not have any towns or cities in it. All of it is a city. So it could be said to be its own capital.
