2000 years of tradition state that Peter was executed by crucifixion in Rome under orders of Emperor Nero. Rome had recently been nearly destroyed by a great fire. Some say that Nero, himself, was the cause of the fire as he wanted to rebuild the city in his own vision. Nero decided to hide his own guilt by placing the blame for the fire on the Christians as they already were an irritation to him. He especially sought after the Christian leaders, hoping by executing them, the Christian religion would fade away. He had both Peter and Paul executed.

We actually know nothing about how or when Peter died, so we know nothing about why he was killed, if in fact he was killed.

One tradition is that Peter was executed in Rome around 64 CE, by being crucified upside down. However, this tradition appears to have originated with Origen in the third century. An even older tradition, begun by the second-century bishop of Rome, Anicetus, was that Peter was beheaded in Rome - and that Anicetus therefore spoke with the authority of Peter. However Clement of Rome, writing around 95 CE (1 Clement), spoke in general terms about the life and death of Peter but appears to have been unaware that he had even visited Rome or that he had been executed just a few years earlier. In other words, there is no evidence for the execution of Peter, whether by beheading or by crucifixion, and therefore no evidence as to why he might have been killed.
