Sounds like your air suspension is going bad. This could be a leaking air bag on that side of the vehicle. Air systems are so complex, if one thing goes bad, the whole system craps out! LOL..... I mean dryers, compressors, air bags, solenoids, ride height sensors, air lines, blah blah blah ....... anyone with air ride on these vehicles should consider an alternative and go with a non air system. A Lincoln Navigator will become stuck in 4 wheel drive mode if the actuator is damaged or the fuse is blown. Connecting an OBD II code reader or taking it to the dealership can narrow down the cause.

The motor that runs the window is probably in need of replacement. You can also check the fuse to make sure that that is working.
Possible cause; If the navigator has a sun/moon roof. I've experienced a problem with the drain tube which will leak down in back of the lining of the head rail and unto the floor, leaving puddles of water on the carpeting.
Have your cold air intake checked out.
On a 1999 Lincoln Navigator : The air suspension shut off switch is in the front passenger footwell , by the kick panel ( for any time you are changing a tire , if the vehicle is being towed , or if the vehicle is on a hoist that allows the wheels to hang down , shutting off the air suspension system will prevent any damage to the system )
I own a 2003 Navigator and the code is located on the passenger side under the dash. I had to get down with my back on the floor board and I found it on a white sticker behind some wiring on the outerside towards the far right (passenger side). There was a 5 digit code. It's located in the fuel tank so that would have to be dropped so the drive shaft would have to be removed then the straps that hold the fuel tank can be dropped but try to get as much fuel out before you drop it down.
follow tues thatcome out of the Radator, Passanger side , It will be about a foot down the line. the supply hose won't lock onto anything but the right clam so you can't get it wrong.
on dash buttons by speedo use them to scroll to desired action and one is to shut off running boards but if it is ruunning battery down you may need to unplug them until the motors can be replaced
The 1998 Lincoln Navigator owners manual shows : In the passenger compartment fuse panel , located below and to the left of the steering wheel ( remove panel cover to access the fuses ) # 12 is a 10 amp mini-fuse for the rear wiper up motor relay and rear wiper down motor relay
