I had a similar problem with my jetta vr6, the diaagnostics said i had a misfire in my second cylinder. So we changed all my spark plugs like they said to do but still problem not fixed and shaking quite badly. I searched around and figured it must have been the spark plug cable that went out. This was the problem and it took me about five minutes to replace myself. Go to the dealership and you can buy a single cable and its only like 30 bucks. Hope this helps..
The most common reason for a misfire is the ignition coil that is connected to the sparkplug on top of the problem cylinder.
It will have a cylinder misfire or will not run at all.

Try checking the ignition coil #2. Also check the spark plug and its wire.
